Sequence.index

This field should hold the position (offset) of a sequence in an alignment, but it looks like it is never used, and only set when an alignment file is read in, and never maintained thereafter, e.g. if sequences are reordered. I suggest we delete it?

It was a hangover from the first implementation of he TCoffee scheme.
