If you exclude the -props and just have the settings in the local ~/.jalview_properties then it all works fine. It appears that the -props argument handling is broken.

David - its usually wise to check up on relevant bugs at
issues.jalview.org. Searching the database with 'props argument' gives
this bug:

As you can see, there is a patch for the current development release
(which will become version 2.7) - which addresses exactly this issue.
