I saved a project two days ago and I cannot open it again… I press on ‘load project’, it seems to go through, and then nothing appears.

This doesn't sound good. If you didn't get an error dialog, then Jalview thinks it has finished loading the project but if no alignment windows appeared then there there were none in the file.
Could you send me the file directly (use my jprocter at dundee address!) ? I'll take a look to see if something can be salvaged !

Sequence limits can be disabled for a view via the option in the ‘Format’ menu of the alignment window. You can also set a default preference for new alignment windows via the Desktop window’s Tools->Preferences dialog box.
