Hello Vinu, thanks for your enquiry.

I would like to know is there any problems in using Jalview in commercial tools. is there any way of licensing the Jalview or is it free.

Jalview is licenced under the GPL (version 3). What this means is that you may freely redistribute Jalview, providing all its components and licencing information is intact. Indeed, Accelerys' program, Pipeline Pilot, is distributed with a copy of Jalview.

The point at which the GPL's rules become significant is when you need to modify Jalview for your software's needs, or when you utilise parts of Jalview's code in your software (or otherwise linking the two binary bases together). Should you need to adapt Jalview's source code then you must release the revised source, and explicitly indicate any modifications you have made (both in the source code, accompanying licences, and in the about/spashscreen messages presented to the user). Similarly, if you are linking Jalview's jar files in to your own program's runtime environment, then that will also be affected by Jalview's GPL license (this is the 'viral' nature of GPL which has caused problems in commercial software products).

If you do choose to redistribute Jalview, then please let us know, so we can mention it on the web site. Also, make sure that you (or someone who maintains your software) are signed up to jalview-announce as well as jalview-discuss so you can keep up to date with any bugs or new developments that might be of interest.

Hope to hear from you soon!
Jim Procter.

GPLv3 FTW!

You know this means that Jalview needs a mascot to include on the FSF shirt.

Great idea - and we'd welcome any design suggestions ! There's even been some discussion about running a competition
