I was wondering whether it was possible to use the export feature option to be able to use the features I had created in a previous project on an entirely new set of sequences so as to save time when looking for the same set of sequences within entire proteins?

Absolutely! If you use the Jalview format for feature export, shading schemes are also preserved. When you want to add the features to a new alignment, just drag and drop the file onto it. You can then use the sequence feature settings dialog to select annotated sequences (double click on a feature type), and sort the alignment using the ‘sort by’ buttons and pop-up menu options.
