The link below describes plans to combine REST services for Ensembl and EnsemblGenomes (late March / early April).
I’ve emailed to ask for more details.
For Jalview, it may be as simple as asking users to add
ENSEMBL_GENOMES_BASEURL=https://rest.ensembl.org
to their properties file on the switch-over date.
Note that Jalview code as it stands won’t follow an HTTP redirect if one was set up for this (JAL-1054, JAL-2745), so relying on that is not a solution.
