I was wondering if there was a way to make the consensus sequence only show nucleotides above a certain probability (ex. 85%) and to replace any nucleotides below this threshold with a “-” or other placeholder.

As I said on your feature request (thanks also) - https://issues.jalview.org/browse/JAL-4220 - this is something that could easily be built in to jalview, but not currently available in 2.11.2.7.
I’ve added an experimental patch to see how it would work - you can try it by:

Both links will stop working after 24 hours - but we will see if we can add this to 2.11.3.0.
