Just to add my 2c (given I’m not on duty), it sounds like a ‘mark as insertion’ function is needed, rather than Any messing around with cut and pasting gaps. If you’d like to log a feature request at http://issues.Jalview.org (you’ll need to create an account first probably) then I’ll take a look at what might be required in a few weeks.
