i'm currently using Jalview to annotate an alignment with several features.
is there a way to keep the color of characters in the features black instead of white?
and additionally,
can i define this in the parameters list of the Jalview Applet?

I'm afraid there isn't any way to do this at the moment, but it is on our TODO list (as both a bug and a feature request 
). If you are interested, I can let you know when it gets implemented so you can try it out.
