I think we should aim to incorporate Lauren's code into the main Jalview codebase for the 2.6.1 release, which will be a bug-fix/refinement of the imminent 2.6 release.
I will release 2.6 in the first week of September, after which I will then begin to integrate Lauren's code in to the main branch of Jalview, dealing with any issues along the way. I'd anticipate that we'd release this branch as the 2.6.1 version in late October, which will give us time to uncover/fix any bugs and make another bug fix release in time for the jalview training day at the EBI.
Lauren - what is your schedule like for the next few months ?
I'll probably do most of the integration work of your current code, but we will almost certainly need to discuss issues as they arise, and it would be nice if you can continue working on your summer of code project's goals (e.g. interactive editing of secondary structure, etc). So if you can spare one or two hours a week to keep on with the project, that would be great! If not, I'll integrate what we have and let you come back to it when you have time.
I'd like to continue to work on the project! I've already gotten a
request for the Jalview version with the new features! I pointed her
to the versions Jim posted as a comment on the demonstration post on
my blog. I'm preparing for my orals right now, so I will probably not
be able to add a major feature, like embedding VARNA, without support,
but I'll probably be able to work for at least an hour or two every
week. I'll writing my thesis proposal for the next month. My orals
are set for October 29th, so I will most likely be busy the last few
weeks in October.
