Hello Rudi.
We're very glad you like the new Jalview, and were equally impressed when
we saw the automatic PDF generation in OSX.
There are no plans to re-instate the old jalview's 'local clustalw
binary' feature. However, there will be a public release of the Jalview
webservices server in due course, along with an update to jalview
allowing you to add your own server for accessing additional services.
You could then install the server programs on your local machine and add
localhost to the list of Jalview servers.
so check back at jalview.org over the next few months, and in the
meantime - happy jalviewing!
Jim Procter.

Hello jalview developers,
Many thanks for this very much improved version of jalview, it works
fine on Mac OS 10.3.9! You may know it already but the 'save as pdf'
option in the Mac OS 10 print dialog creates small pdf documents and
true editable text which is in contrast to the large file sizes of the
eps output where in addition the text is composed of graphic objects.
Is there any plan to allow the use of a local clustal or muscle binary
instead of the webservice?Kind regards,
Rudi
