Is there a way I can assign different domains different colors when I’m finding domains let’s say from PFam in “Feature Settings” option?

Not at this moment - but I know how useful this would be (not just for
domains, in fact) and I'm pretty certain that I'll add it within the
next couple of Jalview releases. This is because I'm reasonably happy
with the quantitative feature colouring mechanism that's in the
development version - and its only a minor tweak to extend the approach
to generate colours based on the feature description (or some other
attribute) instead of the score.
