After thinking about this, and our chat, I've added a todo feature to
the mantis.
Basically, I'll add an 'ordering object' to the internal jalview
datamodel, and different orderings can be selected from the pulldown
menu - by default the sequences will be returned in the order they were
sent, but the 'clustal-W' ordering can also be recovered.
