In BioEdit you export the alignment as MSF: Menu-bar> File> Export> Export alignment
You chose MSF format and give a file on the desktop.
Now you can take advantage of Drag'n Drop of Jalview:
You drag the file that you had just exported directly into the Jalview application frame.
The alignment will appear.
Limitations:
This method does not import sequence features.
Do you have sequence features created in BioEdit?
It may also not import Uniprot accession IDs if any.
Personally, I find Jalview easier to use than BioEdit. What is your opinion?
